If you're running XP the pop-ups may be caused by the messenger service. To disable it, go to Control Panel > Administrative Tools > Services. Scroll down to "Messenger", right click it and select Properties. Under Startup Type select "Disabled" then stop the service under "Service Status". Click Apply > OK and you should be good to go.
