Automising picture morphing

Hello folks!
I have a thousend jpg's. They are numbered from 1 - 1000.
Twice a day, I need to pick several of them (let's say 4 or 5) and combine them in a kind of flash animation, using "morphing" or something simular. The result shall get displayed on a homepage.

As I don't want to do this manually, I would like to feed the program with a textfile which tells the names of the jpgs that need to get combined and tells the requiered settings for the program. The result shall be uploaded automatically as well, if possible.

Does anybody know of a program /algorithm that I could use to automise this workflow? Any idea how to do this?
