I believe the reason why you would want a service over a program starting in say, The HKEY/local Machine/Run, or the Start Up folder is due to security polices in place on a computer. So if the program starts through a service, there wouldn't be any risk with a computers security polices hindering the clients startup. This is probably true for servers.
Dammit, I know that could have been worded better..
