What is the opinion on clay bars? I've heard some people swear by them and others say it will mess up your paint.
A clay bar can be great for oxidation and contaminants. However, if you do not use it correctly, then yeah, it can potentially do a number on your clear coat. Read a tutorial and go slow if you attempt it.
With that said, does your 350Z actually already have oxidation and contaminants in the paint? If so, seriously consider how you taking care of the paint. If not, then skip the bar for a wash and good wax - perhaps consider a multiple-step wax with cleaner, polisher, and protectant if feeling adventurous.

Just as the video says, can you feel rough surfaces in the paint? In particular, after you wash and dry the car. If so, you might consider a mild polish by hand or with a buffer (not a high-speed wheel!) or a clay bar.
I have typically used a semi-solid polishing compound dilluted with water to remove mild contaminants from paint, which accomplishes about the same job. If the contaminants are minimal and limited to only select areas, I have found buffing with ScratchX by hand also works decently.

I was thinking of doing a serious wash of my car this weekend (it needs it badly) and some youtube videos on using the bar.

They're good...just be careful with it. Do a small section then check the bar. If there's a bunch of crud on it - normally it's brown - then fold the bar and knead so you don't rub the contaminants back on. Make sure you put plenty of lube (quick detailer) on and wipe it off right away once you're done with the section.

Beats me. Could've happened when I washed it once. Could've happened before I took delivery - I don't remember. I mostly just see it on the hood, though. I'm really hoping they will come out with some scratch remover.

Meguiars is good stuff...all of there products have seemed to work well for me and I've got to say the tire cleaner has held up a fair bit better than the armor all I was using previously which worked well also
