Video Encoding?

Ok, Maybe the wrong term in the title.
I have about a TB of Video, all ranging in different formats. I want to convert them all to a iTunes Compatible format for Apple TV. Do any of you have a really great piece of software to do this for me? I tried searching, but I don't think Encoding is the correct term for what I want to do.

Super is well, super, but crashes and offers so many codecs that the average user may get confused... I like WM Converter for it's simplicity, and speed.
