Syncing to external hard drive in vista

I am using a great sync programs on my computer called GoodSync (highly recommend!) and it was working well on XP for a long time until I switched to Vista (64-bit if that matters). The program still works but the problem is this: the program will not change or delete items from the disk. The error is that permission has not been given to the program. So I went into the file that held the contents of GoodSync and right clicked on the used application and gave it full administrator permission on the main user that I use for Vista. Still the program cannot fully function. Is there any way to fix this or will I continue to have to manually delete/change the files myself? Thanks!
