Alert Box - One or more of the include folders is missing

Hi, recently, I started to get this really annoying message box popping up on my computer. It shows up every 5-10 mins. The top says Alert and the message says one or more of the include folders is missing. I just did a reformat yesterday and the problem showed up again after I did some installs. Has anyone had this problem before? I can't figure out what program is causing this to show up and I checked event viewer too with no information about it. I think it might have to do with .net framework although I'm not sure. I had an external hard drive connected to my computer while reformatting and also while getting the latest updates through windows update. There is a folder in my external hard drive that is named random characters and inside are two folders i386 and amd. I can't delete them. Any ideas?

Have you scanned both drives for nasty things?

What did you use to scan... Did you do the scans in Safe Mode with System Restore off?

well i used a-squared free and avast. rest assured there is no virus. Although I think i have pinpointed the problem to firefox because I noticed I got the error twice when I had to 2 browser windows open, although I am not certain

i doubt anyone will ever encounter this error but if any1 happens to, i realized that it was due to a firefox addon, sortplaces. Reinstalled it and everything is fine
