Go into your templates forum if I am correct, its in that or in your forums if i remember. BTW list ur folders... I haven't done this in a while. Plus it will auto show in ur admin in your PHPNuke admin in the theme tab.

usually it is just uploading the files. if it requires editting, read the documentation with it. perhaps you are running into problems with previously modded files.

I will say, look into security problems. As phpnuke is much easier to hack and exploit. True php still much more secure and robust. PHP vs. PHPNuke is like compairing a true HTML editor to WYSIWYG type. Its made to be easier, faster, but can end up with unforseen problems. Just keep a look out for problems is all Im saying.
