Setting permissions using WSFTP

I've got a nice freebie older copy of WS-FTP LE. I had posted earlier about trying to get a password protected directory script to work. I am now working with the webhost help people, who are also a little stuck!

Question: I noticed now with this site, when setting permissions, e.g., CHMOD 705 to the .cgi file, the entire site is affected, i.e, all files/dirs go to 705. I am not able to test the writeto file using 606 (which may not be needed) since changing anything affects everyfile.

Update: I just heard back from the hosting support. It's some kind of server issue. Will post when I hear what it was, just to quench any intrigue!
